The point of ZIPS is to project how people would do with regular playing time as opposed to projecting roster decisions and coming up with essentially useless predictions like "What would Rengifo do if he got 47 plate appearances at the tail end of the season?" Obviously, Brennon Lund isn't going to play 106 games unless multiple team planes crash but it's more helpful and interesting to see what he'd do if given the chance.

They didn't say they left them in the projection but they did mention both players were projected to be more productive than Pujols. I'm just speculating as to why they left them in. It could very well be a careless error.

Per the article:

"Performances have not been allocated to predicted playing time in the majors — many of the players listed above are unlikely to play in the majors at all in 2019. ZiPS is projecting equivalent production — a .240 ZiPS projection may end up being .280 in AAA or .300 in AA, for example. Whether or not a player will play is one of many non-statistical factors one has to take into account when predicting the future."

ZIPS projections are done for pretty much every player who ended the previous season on the roster and hasnt yet found a new team.  This is even true of players who have announced their retirement.   If you check the M's ZIPS, youll see guys like Span and Maybin listed, the Rangers ZIPS will have a projection for Adrian Beltre.   

He has in the past said he does it that way because it's easier than having to wait for finalized rosters and to avoid having to do last minute projections for unsigned players who suddenly find a home..

Albert Pujols is no longer a major league-caliber baseball player. He’s collected his 3000th hit and his 600th home run, but pretending that Pujols, at his best one of the greatest hitters of our generation, deserves a spot on the roster, let alone significant playing time, is becoming increasingly untenable. At some point, the Angels have to approach him with a plan to make as graceful and quick an exit from his playing career as they can manage, because in a world where the team was serious about fielding the best possible roster, they would be contemplating Pujols’ unconditional release. Even the creators of AfterMASH only needed two seasons to figure out they could only taint M*A*S*H‘s legacy.
