I'm confused why Rays got to challenge the missing of 2B on the HR.

Rays appealed the runner missed 2b and umpire called him safe.

Rays then challenged the missing of 2B. 

Wouldn't they lose the opportunity to challenge since another play has taken place?

WTF are you talking about? Another pitch hadn't been thrown so it was a legal challenge.

Pitches aren't the only things which constitute a play. Appeals and pick-offs are both plays.

Okay so it was a legal challenge because another pitch wasn't thrown which is what constitutes it. They immediately threw to second to get that out had he missed second base. I don't understand what your confusion with this is.
